In The Matrix Revolutions, the Architect offers Neo a “fail-safe” plan to end the ongoing war between the Machines and the humans to prevent the destruction of Zion. The plan involved Neo sacrificing himself to enter the Source, the Machine City’s main power source, as an “exchange,” with the Machines agreeing to end the siege of Zion in exchange for the supposed surrender of the One.
Once Neo enters the Source, the Machines will activate the EMP weapon, which will shut off all the robots in the entire Matrix. This power outage would cause the Machines in the real world to shut down as well, destroying their offensive capabilities and ending the siege of Zion.
However, Neo had another plan in mind. Neo successfully shuts down the machines in the Matrix, but purposefully activates a fail-safe program to keep the machines in the real world operational. This fail-safe is actually a virus that was implanted into the Machine City’s source by the Oracle before they left Zion.
This virus causes the Machines outside the Matrix to malfunction and become unable to attack the humans.
This fail-safe plan ultimately stops the war and saves Zion, but it also has a strange side-effect. It causes a pulse to be sent out from the Source, opening a gateway for Neo to “commune with the Source” and meet the Machine God, Deus Ex Machina.
With the help of Deus Ex Machina, Neo is able to end the war for good and usher in a new age of peace between the Machines and the humans.
